Facebook Messenger is an instant messaging service and software application which provides text and voice communication. Available now for Android and iPhone.

FaceTime is a video calling software application and related protocol developed by Apple for supported mobile devices running the iOS, in addition to Macintosh computers running Mac OS X 10.6.6 and higher. FaceTime is supported on any iOS device with a forward-facing camera.
Facebook Messenger and FaceTime are both messaging apps that support text messaging and video calling (including group video calls). Both services are free to use but require registration.
But Facebook Messenger (released in 2011 as a standalone app) works not only on iOS and Mac, but also on Android and in web browsers. It allows to send stickers, GIFs and files. Primarily it's used for communications with Facebook contacts.
FaceTime (launched in 2010 as part of iOS) is only available on Apple devices (iPhone, iPad, Mac) and is mainly used for personal video calls. It's strong point is high-quality video and audio for calls, which is explained by better optimization for Apple's hardware.
